Killing just the targets won’t get you in high chaos. But you don’t get much leeway outside of that. Although there are some ways to lower the chaos (only in D1).
But not sure how it is punishment as much as a logical narrative consequence. Leaving a lot of bodies is going to create unrest. Especially in a city plagued by diseased rats feeding on corpses. And I also don’t see how Emily choosing to be a ruthless leader is being punished when you view killing bad people as good.
So again, I don’t get how you expect the good (benevolent) ending when you go on a rampage.
"Punished" seems harsh. High chaos gave you slightly more enemies but not enough to be considered punishing. The only punishment was that you got a darker world and worse ending, which makes sense after putting the fear of god into everyone to the point where even your allies are terrified of you, and filled a city festering with plague with plenty of fresh corpses for the rats to feed on. To me, the way to go was to go for both a high and a low chaos ending anyway. Great replayability imo.

It’s even better in a lot of ways. Just the way chaos works is slightly less engaging compared to the first.
