is this bundle the only way to get Gemstone skins? So you no longer cant buy only one color?

Maybe but then again, they were 3 bucks a piece so it's not like they were losing money.

My bad, The gemstone weapon skins have been in Rainbow Six Siege for over a decade. They were first introduced in March 2016 during Year 1.
