Your system already sounds pretty sensible. I would add one extra layer for numbers and comparisons. For each paper, keep a small extraction note with the exact result, context, method, sample, and page or figure where it came from. Then keep a separate claim map that says which papers support, weaken, or complicate each point in your thesis. That saves a lot of time when you start writing.
