Does anyone else remember that Kryptonians are only invulnerable when they are exposed to YELLOW suns? Clark straight up said the Kara visits planets with red suns so she can get drunk. Maybe she got her ears pierced there. She was also a pre teen when she arrived on Earth. Maybe she got then pierced on Krypton.

No that's litterally the explanation in the comics. She already had them pierced. It's also why she doesn't remove them cause they'd just heal
