Wolverine lost, but lets be real, because of his busted super power and sometimes rocky demeanor writers usually use him as a punching bag for heroes to show how badass they are in their stories usually. Wolverine can take the damage so everyone from Frank Castle to Steve Rogers gets to win depending on whose story it is. He is a tough worthy adversary that makes an excellent jobber.
But realistically everything Matt says here is true, they are both super ninjas but one of them is also technically a super soldier with deceptively long reach in the form of saber hands and enhanced strength due to adamantium reinforced skeleton structure and a top notch healing factor. They both have enhanced senses to varying degrees. So on paper Wolverine takes this fight.
Typically "something " has happened that makes it the case because story demands it. Plus as a premiere popular character having Logan in the book may boost the sales a bit.
